During the medical records talk-show The Doctors, Beatie - who became famous as The Pregnant Man - announced the couple are no longer together.
"Like all marriages, we have ups and downs, and we are going through tough times right now," he said on the show scheduled to air in the U.S. on May 7.
"Today, we're separated."
Beatie also claims he is now undergoing final sex change operation from female to male.
"Nancy has not yet seen the new me," he said.
Beatie was born a woman, Tracy Lagondino, in Hawaii in 1974, but said he always felt like he wanted to be a man.
He then turned to the legal identity of the man and have a masectomy in 2002, but preserved his female reproductive organs which allowed him to carry a child.
His wife Nancy, 49, has two children from previous marriages, but no longer get pregnant after a hysterectomy.
Beatie gave birth to three pairs of children.
